I’ve lived in Lima and been to Cusco and Machu Picchu 3 times.
One factor you will want to take into account is that one of our spring months (their autumn) the Inca Trail to Machu Picchu is closed due to rainy season. You will have to travel by train to the town of Aguas Calientes (now, the municipality of Machu Picchu) and take the bus up to the ruins like a normal person.
I believe it is April that the trail is closed. Please CHECKTHATOUT for yourself.
When staying in Cusco, I can recomment the Hotel Tupac Amaru (on Cuesta San Blas).
A cheap but nice place to stay with other backpackers and budget travellers is the Hostal Loki (at the Óvalo de Miraflores). ~$18 / night.
My personal pick for BESTVALUE in Lima is the Hotel Nido Inn (corner of San Martín and Calle Porta in Miraflores).
If you want a luxury experience in Lima, there’s always the J.W. Marriott that overlooks the LarcoMar mall.

April is the best possible month. After the rain season, hills are greener than at any other time. Remember, however that in Cusco it is summer at daytime and winter in the evening, all year round
