Of course the best way is to take a plane but it seams there is a reason not allowing you to do that.
It is very safe to take a registered Limousine Taxi from the Cairo Airport directly to any destination since the Taxi is registered and will have their license plate logged together with the destination by the security at the airport. It is usually an air conditioned Mercedes Car with a good driver.
It is a long and expensive drive between Cairo and Alex (probably around 2.5 – 4 hours) depending on when you land, route he’ll take and rush-hours and traffic jams. The only issue is that I am not 100% sure if you can book one of the Taxis on the spot to a far destination like Alex, but I am almost sure they can arrange for that. Expect a hefty bill though. Probably something like LE 400 as it is LE 80 to central Cairo.
Another option is to take the Taxi to the central train station downtown (Ramses Station) and take a fast train to central Alex (2.5 hours, around LE 60), then take a local taxi to the Alex airport of choice. Or they can pick you up from the central Alex train station.

Thank you very much mnadi! After you wrote me this I tried again to get a flight to Alexandria and finally I managed to get one. So I will be flying to Alexandria which is much better!
